.webm and .mp4 files are added to the library but not .mkv files (and possibly other types, I don't know).

Skipping files without a known file name extension is intentional.
There is a setting to change that behavior if you prefer:
Advanced -> Metadata -> Probe content of files with no recognized file name extension
